2. Are there any setting that will increase the playing time for backups? I have a couple of positions where I would like guys to play hard but play 20-25 minutes and then the backup to play 15-20 minutes so everyone is rested.

To answer your second question, No. It really just depends on where you place the player on the depth chart and how many times.
